MicrobeNet is a free, online resource designed to assist microbiologists with identifying bacterial and fungal pathogens. MicrobeNet users can submit MALDI-TOF spectra, 16S and ITS gene sequences, biochemical testing data, and whole genome sequences to query against CDC and collaborator pathogen databases to obtain a bacterial or fungal species identification. The goal of MicrobeNet is to identify rare and unusual pathogens online so clinical labs do not have to waste time and money shipping specimens to specialized labs for identification.
MicrobeNet was designed for hospital clinical laboratories, but MicrobeNet users also come from government agencies, veterinary labs, businesses, and universities in over 100 countries.
The MicrobeNet MALDI-TOF module is the most popular tool on MicrobeNet, with users submitting hundreds of thousands of MALDI spectra for identification every year. Users can currently query MALDI libraries from Bruker Daltonics, CDC, Argentina (ReNaEM), Germany (Robert Koch Institute), and Canada (National Microbiology Laboratory); however, the module is only compatible with Bruker MALDI-TOF instruments
The MicrobeNet BLAST module allows users to query the CDC curated database of 16S and ITS genes sequences from over 6,500 pathogens to receive a species identification. The BLAST query is not designed for metagenomic or whole genomes and submission of sequences that are not 16S or ITS sequences will not return a useable result.`
We are currently developing a Whole Genome Sequence module that will allow users to submit raw or processed whole genome sequences and receive a species level identification within minutes.
